Alphonse was greatly distressed when he brought this up, accusing Ed of making a false brother. Ed left the room, and Winry was furious, demanding that Alphonse take back those accusations at once.
She didn't want the brothers attacking each other, and she knew that Ed had enough burdens and guilt as it was. Winry won't just look after Ed's automail; she will protect his heart, too. Not long after she got the news of Maes Hughes' death, Winry was concerned all over again that the Elric brothers' quest was incredibly dangerous, and perhaps they should give up this adventure before they get themselves killed. Winry would be heartbroken if she lost the Elric brothers, and she urged Ed to return to the countryside with her, where it's safe.
Winry cared a great deal for Ed, after all, and eventually, Ed made his case that the quest must resume. Winry agreed, and within a few days, she wished the Elrics all the best on their trip.
All the same, Winry couldn't totally stop worrying about the safety of the Elric brothers, especially Edward. At some point, Winry heard the news that Scar, the state alchemist killer, was in the same battle as Edward and Alphonse, and Winry rashly hurried onto the scene, despite the danger. Only a deeply caring friend would try to get between Scar and Ed, and things took a tense turn when Winry realized that Scar was her parents' killer.
She raised a pistol on Scar until Ed talked her out of it, and Winry left the battle unharmed. Winry and the Elrics had to part ways once again, and at the train station, Winry told the Elrics that she would recover from the emotional trauma of meeting Scar, so long as the Elrics keep believing in her which they will.
Then Ed said something touching. Edward tells Winry that the next time she cries on his account, Ed will make sure that she is crying tears of joy, not sadness, and that's a promise. Winry boarded the train for Resembool soon after that and thought to herself that yes, she was definitely in love with Edward.
She didn't tell Ed that personally, but her mental lines made things wonderfully clear to the viewer. Late in the story, Edward briefly returned home to Resembool once again, in the company of Greed the homunculus and a few chimeras. Trouble was brewing, and Edward wanted Winry to flee Amestris to protect herself from Father's wrath. Winry, however, refused. She couldn't stand the thought of running away while Ed and Al bravely stood up to the forces of evil, and she would stay by Ed's side to help however she could.
